In the K-Tor Cluster, Rook reports to Jhiaxus that one of their squads has been attacked by Autobots (Blades, Hound, Sideswipe and Broadside).
Hound had hesitated to shoot an unarmed robot, but Blades had no problem finishing the robot off. Hound is then shot and in danger of being run over, but Grimlock makes the save. Swoop, Slag and Snarl join the fight and finish it off. The natives of the planet seem afraid of the Autobots even though they had saved them. Blades and Hound argue about the aggressiveness of Blades' actions until Grimlock stops them.

Grimlock explains to Prime that seventeen planets have been eco-structured into "Little Cybertrons." Prime is confused and then the ship is attacked.
On Earth, General Hawk tells Mainframe to contact the Autobots and let them know that Megatron is back!
Back on the Decepticon Flagship Twilight, a captured Grimlock and Optimus Prime are brought before Jhiaxus. Jhiaxus explains that the Autobot/Decepticon war has been over for four million years. When the Autobots and Decepticons crashed on Earth, the other Cybertronians mostly abandoned their planet, becoming one race.
Optimus mopes for a bit until Grimlock starts to escape. Grimlock and Prime free the other Autobots and they escape on their shuttle. Jhiaxus has them followed.
As the Autobots escape, Optimus Prime fears a darker evil than the Decepticons.

All or NothingScarlett, Snake Eyes, Cobra Commander and the Autobot Hot Spot watch as the Ark takes off from Earth with Dr. Biggles-Jones and Megatron aboard.

Back on Earth, Cobra Commander is accompanying the transformer equipment left behind, and Hot Spot decides to stop them and attacks the convoy.
As Spike prepares to become the head of Fortress Maximus, he is stopped Skydive holding a gun to his head. Fortress Maximus attempts to sneak up on Megatron, but Megatron senses him and attacks. Skydive attempts to make the save, as Fortress Maximus retreats. Fortress Maximus leaps into the antimatter conversion chamber, causing the destruction of the ship as Skydive escapes with Dr. Biggles-Jones.
On Earth, Hot Spot tries to stop Cobra from getting away with Cybertronian technology. Snake Eyes, General Hawk and Wild Bill attempt to help, but Hot Spot uses most of his remaining energy to destroy the trailer full of technology, leaving him helpless in front of the Cobras. Hot Spot remembers that Optimus Prime said that no technology must be allowed to fall into enemy hands and self destructs.
Skydive and Hawk discuss the concept of death and the strength of Hotspot and Fortress Maximus to end the issue.

Orbiting planet Earth in Warworld, Megatron and Swindle discuss the destroyed Decepticon Bludgeon and his plans. Meanwhile, on Earth Thundercracker, Ramjet and Starscream attack and destroy some airplanes (possibly Skystrikers) and tanks. Ramjet questions Megatron's choice to reanimate Starscream.
Back on the Warworld, Soundwave also questions Megatron's choice to reanimate Starscream as Frenzy tries to reactivate Darkwing. Megatron explains that Starscream has served him well, but the time may come to end Starscream for good.
Again to Earth - General Hawk complains to Flint that they need some backup, and Skydive arrives with only one robot Optimus Prime. General Hawk isn't happy, but Skydive assures Hawk that Optimus has a plan. Optimus wants to talk to Megatron, and figures that will end the conflict. Flint questions Optimus Prime's plan (don't trust anybody's judgment seems to be the theme of the book), and then Hawk, Flint, and every other human disappears from the book.
Warworld - Megatron gets a report that Optimus is alone waiting for him.
Autobase (middle of nowhere) - Grimlock and Prowl argue about Optimus Prime's decision, Grimlock wants to help Prime.
Earth - Tantrum is attacked by Optimus Prime. Megatron attacks Optimus Prime and rips the Matrix from his chest, saying that a new Decepticon Army will be born. Prime tries to talk to Megatron, Megatron hushes Prime. Yes, he told him to hush.
Grimlock arrives with the reinforcements and the Decepticons retreat, Megatron already has what he wants.
Optimus Prime lies defeated, but still thinks his plan may have worked.

The Joes face a new threat from Raptor. He, along with some Cobra scientists, have developed a super soldier drug, and unleash drugged up soldiers on the Joe team. The new Cobra soldiers are near indestructible, but almost mindless and the drugs are unstable. The Joe begin to work around the clock to find some thing to counteract the drug that Raptor is pumping into his troops. The drug has unforeseen side effects in that the troops begin to operate even after their bodies had been ripped in half by machine gun fire. The Joe team discovers a way to counteract the drugs and reduces Raptors forces to nothing. The Joes take CC and Raptor into custody at the end.

This attacker has taken over one of Corbas satellites and is using it against both US and Cobra targets (to include Cobra Island) Cobra Commander forms an alliance with Hawk and GEN Johnson (a new character). They form a plan to go into space and repair or destroy the satellite that is malfunctioning. The Joes go into orbit on the Defiant with CC and some vipers and repair the satellite at the last minute. The mysterious threat simply views the defeat as a intelligence gathering mission on both Cobra and G.I. Joe. Before the Joes leave orbits to return to Earth, they give CC a little surprise, they destroy the Cobra satellite. The final scene is of the Defiant returning to Earth with the Joe team having a good laugh at CCs expense.

On the outside Dial-Tone, Tunnel Rat, and Jinx are looking for Psyche-Out. Apparently Psyche-Out was on a mission, but the group does not know that he has been captured. Jinx is in the back of the van attempting to psychically reach out to Psyche-Out. In the next scene, we are again in Psyche-Outs mind and this time he is being attacked by Cobra Pogo vehicles, followed by Cobra Mambas, one of the Mambas picks up Psyche-Out and deposits him into the gigantic hand of Crystal Ball. It is in this moment that Jinx reaches Psyche-Out psychically and gives him the anchor to overcome Crystal Ball, but in one last act of desperation, Crystal Ball attacks Psyche-Outs mind sending shock waves all the way to Jinx. With out hesitation Jinx and the rest of the team rush the building that is housing Crystal Balls lab and make quick work of the Vipers standing guard. At the last minute Crystal Ball believes that he has the location to the Joe base, and he reports such to CC as he is escaping. It is revealed after that he got the wrong information thanks to Jinx.

Falcon and states that Snake-Eyes is missing, Falcon after asking Are the two of you connected at the hip? says basically not worry about Snake-Eyes and asks How far could he have gotten anyway? At the same time off in the High Sierras (assumed, never noted) Storm Shadow cleans up the small cabin that he calls home for the moment. Suddenly there is a stranger at the door, Storm Shadow sends a throwing star at the stranger only to have it caught by the mysterious man, it is then revealed that it is Snake-Eyes. Storm Shadow knows why he is there and they both put on civilian clothes and begin their journey. Outside the cabin Destro and some IGs and keeping watch over the cabin and Destro orders his men to follow the two ninjas and kill them. Along the journey that Snake-Eyes and Storm Shadow undertake, they are attacked several times, it is during this time that Dial-Tone gets wind of the attacks as they are being discussed over a Cobra frequency. Scarlett and Lady Jaye are sent by Duke to recover Snake-Eyes and find out what is going on. As the two ladies are driving they hear more reports from the IGs attacking Snake-Eyes and Storm Shadow. Scarlett suddenly, realizing the date, knows where the two are heading. All the moving pieces meet on a lightly wooded grassy knoll that appears to be a cemetery. A firefight begins between the IGs and Scarlett and Lady Jaye, at the sight of this violence going on Storm Shadow goes native and eliminates all the IGs quickly. Once the smoke clears and Snake-Eyes and Storm Shadow meet up with Scarlett and Lady Jaye, the purpose of the journey becomes clear. It is the anniversary of the death of the Soft Master and the two former pupils are there to pay their respect.

Graves on the attack and says that the US must do something to support the rebels. Gen. Graves is adamant that there can be no US involvement. He apologizes to Hawk, but says that is the way it has to be. Hawk then decides to take matters into his own hands. Enter: TIGER FORCE
The next morning a plane flown by Wild Bill lands in Afghanistan the next morning, and off rolls Duke, Lifeline, Bazooka, and Dusty, along with the Tiger Cat and Tiger Sting. As they head out across the desert to find the rebels, they come across a small group of rebels under attack. Tiger Force swings into action and destroys the Soviets attacking the rebels. After meeting Masaad, the leader of the rebels, Tiger Force and the rebels head back to the rebels camp.
Back at the camp Masaad explains to Tiger Force the condition of the rebels that they found dead, and that they had no marks on their bodies. While this is going on Dusty attempts to befriend one of the rebels named Kadeem, but Kadeem wants nothing to do with Dusty and a fight almost breaks out.
Later that evening as the rebels and Tiger Force are moving across the desert a Russian look out spots them and reports their actions to the Russian General. He immediately orders the prototype weapon powered up and ready to move. His assistants warn him that more tests still need to be conducted before they take the device into combat, he ignores their pleas and orders them to prepare for battle.
Tiger Force and the rebels have found the Russian base and are preparing to attack when the Russians launch a surprise attack on them. While the rebels and Russian troops are fighting the General and his men are preparing to unleash their secret weapon. One of the rebels is about to kill the General when Duke stops him, it is at that time the group realizes that the General has gone deaf due to the feedback. It is determined that the General has been punished enough for his actions.
Wild Bill arrives and Tiger Force loads up and says their good-byes. As they are preparing to leave Kadeem thanks Dusty for his help. Dusty simply says Youre Welcome. and heads to the plane. Tiger Force flies off into the sunset with the gratitude of the rebels.

The book starts off with a young couple at the edge of a bayou in Bayou Vista, Louisiana; they are having a moment when they are interrupted by a mysterious creature with webbed hands. The girl gets away, but the young boy, Bobby, is drug into the bayou by the mysterious creature. The girl screams for help and other couples in the area come to help, only to find the girl hysterical. The new comers look out into the waters and see the mysterious creature with Bobby slung over its shoulder. The locals are left wondering what is going on.
In the next scene we see Muskrat, Spearhead and Max cruising along the Louisiana bayou in a Devilfish. They are in the area setting up a microwave relay dish to keep tabs on Cobra Island. Spearhead comments that even though he and Muskrat are the newest Joes he was hoping for more excitement. Muskrat tells him to be happy with the peace and quiet. While the two are setting up the relay, Max discovers the footprints of the creature and alerts Spearhead. The two Joes prepare for combat when several locals come walking out of the woods. The local man in the lead says Muskrats voice sounds familiar, he asks Ross Williams? and the two men embrace, as they are high school friends. Muskrats old friend is named Paulie.
Paulie tells Muskrat that several of the local kids have been disappearing; some had shown back up but that they were in bad shape. The locals think that it might be one of their legends, but Spearhead isnt buying it. That night Muskrat and Spearhead have set up a listening post/observation post to keep a look out for the creature. As they are on watch they hear a scream, when the Joes arrive on the scene all three of the men that were with Paulie are scratched up and unconscious. From behind the two are attacked by the creature; Max is the first one to attack. The creature tosses Max away, and Muskrat charged him with his machete. Muskrat lands a blow and the creature howls in pain, and tosses Muskrat off to the side and disappeared back into the water before Spearhead can get a shot off.
As Spearhead checks on Muskrat, Muskrat reveals a souvenir from the creature. Spearhead says it looks like scales, but Muskrat reveals to him that it is latex; the creature has some sort of wet suit on. Muskrat and Spearhead track the creature by the mud in the water and a blood trail as well. The trail leads them to a shack that has alarm systems around it and has two guards inside. Spearhead sends Max inside and draws the two outside where they are disposed of quickly. Once the two Joes are inside they find a hidden elevator that goes down into a secret laboratory. In the lab, Cobra scientists are creating the newest Cobra troopers, Hydro-Vipers. Muskrat and Spearhead quickly get undercover and locate Bobby in a cage. They free the boy and decide to get out of the area, but they need a diversion. Muskrat provides the diversion with some Cayenne Pepper in a helmet tube to one of the new Hydro-Vipers. The berserk viper is tossing scientists and guards all around and throws one of them into the generator in the lab. This sets off a chain reaction that destroys the lab and the shack above. Muskrat, Spearhead, Max and Bobby all make it out in the nick of time.
